Is there any alternative to RJ45 for 10/100/1000 ethernet that is "established" and have a lower profile than the standard connector ..?
USB-A (90 ohm), and HDMI (100 ohm) connectors looks nice. But it may confuse somebody..
Shielded version doesn't hurt.

I believe the short answer is, "no."
You might try to find what some of the PCMCIA/Cardbus Ethernet card connectors were (they were, due to the card's form factor, wide and very short and then had a short cable to the RJ-45 connector proper); for some of the more popular ones you can still buy the "dongles" today (e.g.,

Not that I expect you necessarily want dongles, but it does give you an easy route if for, e.g., testing you ever do want to plug your widget into a standard Ethernet cable.
It absolutely will confuse people. I'd try very hard to *not* use any other "standard" connectors; if you absolutely must, but certain nothing's going to blow up when someone plugs the "standard" device for that connector into it.

Well my hope was to find a connector (or decide on one) that can be supplied by a common distributors. And thus have a several reliable sources.
I agree, but times like this it's tempting. It's easily to source. It's low cost. It fits the impedance. Etc.. ;)

Getting them from secondhand market isn't really a good solution.

I would like to get on a path using a good choice and not trap people in the feature with a flawed choice that one can't get away from due backwards compability and other projects starting to use the same connector.
Hopefully others may benefit from good suggestions made in this thread. And influence their choice of connector + pinout solution upon that. And avoid another choice made by commercial turf interests.
The only alternative that seems established is M12 "D-coded". It's however larger than it's counterpart RJ45. (wonder what "D-Coded" means..)
So maybe it will end with a pinheader solution if that will work alright with
1000BASE-T speeds.
