I realize this may seem to be a naive question, but here goes.
Is it possible to create an interface cable that inverts the signal on some pins? For example, pins 1, 5 and 12 have 1's as inputs and output 0's at the other end.

With twisted-pair cable and the proper termination at each end, yes. Bit I don't know if that will meet your needs.
What sort of termination would be needed with the twisted pair?

Impedance match and possibly a dc isolation (transformer, capacitor network, or optical).
But how does this invert signal?
What kind of cable is it?
To Op: Maybe the signals are being (purposely) crossed inside the cable?

You put a smt hex inverter chip in the header of the plug as long as there is power to supply the chip.
well you can invert an sine suisodal type wave from on somw lies and have rgular signals on others using innoative, tramsnission "tricks"
foirst time I saw it I was amazed works on impulses but do nt think it will work for digial control signals, but you could that with acive devcies anyway. Feel free to contact me to discuss and then our rop can bild the structure you need!
