I have two cordless drills, each has Ni-Cd batteries. The instruction book for one (Craftman) says the battery should be stored charged, the other (Skil) says discharged. Are different Ni-Cd batteries that different?

You mean prolonged storage. Do not worry about between-use storage.

Whether you store them charged or discharged, after 3 months they will be discharged. I charge mine every 3 months or so. Y MMV.
Running your drill down to zero is the WORST thing you can ever do to a battery... ok, ok, you can run over it with a truck, but you know what I mean...At least one cell will get reversed in the process.
When drilling a hole, if your drill takes a sudden down-step in speed, STOP immediately and recharge the thing. Finishing the hole is BAD. I've bought a dozen drills at garage sales. They ALL had at least one reversed cell. mike
