I am perplexed with the app note for this...

How is this device meant to 'shutdown' if Vin is always connected to Vout via the inductor? or does shutdown just mean shutdown the switcher?

just the switcher, it will simply output the 5 volts. I've seen that option used before in a time delay onstart so that output load does not cause the switcher to have starting problems with heavy inrushes ..
