Reverse Engineering Output Files

We have an MCS_86 output file for an Xilinx 4000 series device. However, all the design files are missing and we need to modify it.

Is there any software available that would allow me to reverse engineer the output file?

No. It is a bit stream and there is not way to reverse engineer back to the original design.
